window should drop about an inch when opening the pass-door with top up
Try this procedure. It's designed for Mercedes cars but it's possible that the PT uses similar logic. Lower window all the way. Then raise the window all the way with the door closed and continue to hold the window switch in the "UP" position for several seconds after the window has reached the top.

See if the Smart function has been restored.

True. There may be a glass 'learn' procedure covered in your owners manual where you teach the glass upstop and downstop.
Keep holding the up switch up after the glass reaches the top until you hear a 'click' and then run the glass to the bottom and hold the down switch until you hear a 'click'. This should complete glass memory learning.
The stop limits may have been inadvertently erased with a dead battery or battery disconnect. Chrysler also has released software upgrades for the door modules on certain year convertibles.
