They are probably drain holes for the paint primer immersion dip on the assembly line. They are taped over with clear tape after the final finish is complete.
I would re-tape them as it may help prevent noise, dust and water entry. Chrysler wouldn't have spent the money for tape if they felt that it wasn't necessary.
