Correct me if I'm wrong, but does the PCM need to be programmed for the specific keys used to start the car?

I think you may have an issue where the new PCM does not have the code for the keys. If the codes are not programmed, the car will not start. Your old PCM has the codes, therefore it will start. I think this is your issue. Is there any way you can get the key codes programmed in the new PCM?
